I use the deadwood to make the fire rise:

Deadwood is a metaphor for war and weapons of mass destruction

Blood of innocence burning in the skies:

The albums main theme in my opinion is the similarities between hell as described by many religions around the world and the "hell" of war.
The burning in the skies refers to a hell on Earth. It's as if the smoke and destruction is the fuel to the fire (burning/killing) victims of warfare.

I filled my cup with the rising of the sea:

Humanity does not stop taking. It's never enough.

And poured it out in an ocean of debris:

Humanity has taken so much advantage of everything, everyone that there is noting left to put out the fire(war/death) as referred to in the previous lines . We have taken and turned it all into ash

Im swimming in the smoke of bridges I have burned so don't apologise Im losing what I don't deserve:

Humanity has burned their bridges of compassion with other human being. That's why we kill each other during warfare.
Don't feel sorry for us we deserve it.

We held our breaths when the clouds began to form:
Mushroom cloud from nuclear detonation

But you were lost in the beating of the storm:
Humanity was lost in it's storm.Humanity created that storm. That nuclear detonation is the storm that humanity is lost in.
We are both the cause and effect of nuclear warfare.

And in the end we were made to be apart:
We never found each other again after the storm(detonation)
Well obviously because one party dies in the explosion

However, I think this being apart is more poetic in nature.
We are apart from our own humanity

In separate chambers of the human heart:

Our compassion (heart) is not transfer to one another
We are destined to be enemies until be destroy the world

It's in the blackened bones of bridges I have burned:
Blackened bones(literally the skeleton on human being after it's been through an exposition.
Figuratively the skeleton left after we have burned down our bridges of compassion)
